Лучшую афинность по оценке Вина показал C13H17NO6 (фенил), причем во всех девяти позах - полагаю, очень хороший результат. Судя по всему, этот результат достигается по большей части за счет гидрофобных контактов внесенного фенольного кольца, а не коровой части молекулы. Следом идет COO- радикал и изначальный лиганд.
Худшим оказалось лучшее предсказание для C7H13NO6 (водород). Похоже, заменяемый остаток был ключевым в полярных взаимодействиях, хоть по числу водородных связей этого и не скажешь.

Засели довольно плотно, примерно одинаково ориентированы.
Предложите методы из статьи про ODDT (пакет Sklearn), которые можно было бы использовать в Вашем упражнении Я почитал - ну мы буквально используем какую-то имплементацию первого примера. Для второго и третьего можно было бы поискать данные в литературе, но на основании чисто нынешних данных их не реализуешь - машинное обучение любит массивы даных)
