Íóêëåîòèäíûé BLAST

Çàäàíèå 1. Îïðåäåëåíèå òàêñîíîìèè è ôóíêöèè ïîñëåäîâàòëåüíîñòè

Äëÿ äàííîãî çàäàíèÿ èñïîëüçîâàëàñü ïîñëåäîâàòåëüíîñòü èç ïðàêòèêóìà 6: ïðÿìàÿ ïîñëåäîâàòåëüíîñòü, îáðàòíàÿ ïîñëåäîâàòåëüíîñòü. Íèæå ïðèâåäåíû âûäà÷è BLAST ïî ýòèì ïîñëåäîâàòåëüíîñòÿì: ïî ïðÿìîé (ðèñ.1) è ïî îáðàòíîé (ðèñ.2).

Âèäíî, ÷òî â îáîèõ ñëó÷àÿõ ëèäèðóåò îäèí è òîò æå îðãàíèçì - Pyramicocephalus phocarum. Ïðè ýòîì åñëè ïîñìîòðåòü íà ñàìè âûðàâíèâàíèÿ (ñì ðèñ. 3 è ðèñ. 4), âèäíî, ÷òî ñîâïàäåíèå ñ ïðÿìîé ïîñëåäîâàòåëüíîñòüþ ïîëíîå, à ñ îáðàòíîé íå ñîâïàäàþò òîëüêî òå ìåñòà, ãäå â ïðèâåäåííîé ïîñëåäîâàòåëüíîñòè ìîæåò ñòîÿòü ëþáîé íóêëåîòèä (òàì ñòîèò N). Òî åñòü âïîëíå âåðîÿòíî ïîëíîå ñîâïàäåíèå è ñ îáðàòíîé öåïüþ. Ñ îñòàëüíûìè âûðàâíèâàíèÿìè ñîâïàäåíèé ìåíüøå. Ýòî ïîçâîëÿåò ïðåäïîëîæèòü, ÷òî Pyramicocephalus phocarum è åñòü èñêîìûé îðãàíèçì.

Çàäàíèå 2. Ñðàâíåíèå ñïèñêîâ íàõîäîê ðàçíûìè àëãîðèòìàìè BLAST

Âî-ïåðâûõ, íàäî áûëî êàê-òî îãðàíè÷èòü ïîèñê. Äëÿ ýòîãî ÿ âî-ïåðâûõ óñòàíîâèëà ïîðîã E-value (0.001), âî-âòîðûõ çàäàëà òàêñîíîìèþ èñêîìûõ îðãàíèçìîâ. Èçíà÷àëüíûé îðãàíèçì - Pyramicocephalus phocarum - îòíîñèòñÿ ê ñåìåéñòâó Diphyllobothriidae è îòðÿäó Diphyllobothriidea. Èñêëþ÷åíèå èç ïîèñêà òîëüêî ðîäà ñ çàäàííûì ïîðîãîì E-value äàëî 126 íàõîäîê (ïîèñê ïî megablast), ÷òî ìíîãî (ñì ðèñ. 5 - 7 ïåðâûõ è 6 ïîñëåäíèõ íàõîäîê). Îäíàêî âñå îíè èìåëè âïîëíå ïðèëè÷íîå ñõîäñòâî (íå ìåíüøå 70%), à ïîïûòêà èñêëþ÷èòü ñåìåéñòâî è èñêàòü ïî îòðÿäó ïðèâåëà ê íóëåâîé âûäà÷å. Òàê ÷òî ìíå ïðèøëîñü ñìèðèòüñÿ ñ áîëüøèì ÷èñëîì íàõîäîê. Íà ðèñ. 6 è 7 ïðåäñòàâëåíû íàõîäêè ïî discontiguous megablast (160 íàõîäîê) è blastn (194).

Ïîèñê ïðîèçâîäèëñÿ ñ îãðàíè÷åíèåì ïî òàêñîíó Eukariota ñ ïîðîãîâûì çíà÷åíèåì E-value 0.001 â ñêýôîëäå 514 (äëèíà - 59281 ï. í.). Ëó÷øàÿ íàõîäêà - Actinin-type, actin-binding domain-containing protein [Rozella allomycis CSF55]: E-value=0, 393/623(63%) ñîâïàäåíèé, 478/623(76%) ïîëîæèòåëüíûõ çàìåí.
