Blast2seq on NCBI web-page was used to build identity maps, with the folowing usage of megablast. To clean up identity map the length of initial word was set to 48. The identity maps for corresponding strains are presented on following pictures:
		

Pic 1: 4AK4 (horizontal) and GYK1 (vertical). Several huge regions are reversed. All the regions are in well correspondence
Pic 2: GYK1 (horizontal) and AL09 (vertical). And these genomes are quite similar, almost without differing regions
Pic 3: 4AK4 (horizontal) and AL09 (vertical). Can be described in the same manner as fig 1.

		
Acording to the pictures: GYK1 and AL09 genomes do not exhibit genome rearrangemnts, what, nevertheless cannot be said about 4AK4 in comparison to GYK1 (and to AL09), all of their rearrangements are reversed regions. There is no need in mapping them, as it is obvious from identity map.
